The Peacekeeper's want to prevent any kind of rebellion to over throw the Capitol. When the man from Rue's district started whistling Rue's tune, he was signifying he was on Katniss's "side" since she was on Rue's side and had a respectful burial for her. Since Katniss has already defied the Capitol with the berry idea in the first Hunger Games, they already take her as a threat. Having her already start to get 'accomplices' scared them, so they killed him.
